we need a way to send automated custom emails specific to the account/contact when they send us service requests through the email connector. For instance, our current default reply email says that we will get back to them by NBD but for "special" clients with better service contracts, we want to tell them that they will hear from us within x-hours. How can we do that?

Auto response is based on an Email Template. While there is no option to define separate template for a specific account the following may still work for you.

You can add the "special terms" as a part of the Account details - the Service Description field, located under Account Service tab, is probably a good option though you can use any other Account field. Then you can add this field to the Email Template that is used for Auto Responses - as a result, each customer will get a "customized" auto-response reply.
